    Abstract In den vergangenen Jahrzehnten bestimmte sich die Personalausstattung in Psychiatrie und Psychosomatik anhand der Psychiatrie-Personalverordnung (Psych-PV). Dieses Instrument wurde zum 1.1.2020 durch die Personalausstattung Psychiatrie und Psychosomatik-Richtlinie (PPP-RL) abgelöst. Anstelle einer Personalbemessung legt die Richtlinie Mindestpersonalvorgaben fest, deren Einhaltung sanktionsbehaftet nachzuweisen ist. Auch wenn die PPP-RL auf den ersten Blick der Psych-PV ähnelt, sehen sich die Krankenhäuser doch mit einer Vielzahl neuer Regelungsinhalte und einer noch nie dagewesenen Nachweistiefe konfrontiert. Die Richtlinie ist für die Zukunft der Krankenhauslandschaft von größter Bedeutung, denn sie bestimmt die personelle, finanzielle und inhaltliche Weiterentwicklung der Versorgung psychisch erkrankter Menschen maßgeblich. Dies haben die Herausgeber zum Anlass genommen, die wesentlichen Inhalte und Neuerungen praxisrelevant in einem Handbuch zusammenzufassen. Die Autoren verfügen über breite und langjährige Erfahrung in ihren Tätigkeitsbereichen und schildern ihre Erfahrungen mit der Richtlinie aus ärztlich-psychologischer, pflegerisch-fachtherapeutischer, ökonomischer und versorgungspolitischer Sicht. Das Praxishandbuch vermittelt neben den theoretischen Grundlagen und Rahmenbedingungen der Richtlinie auch konkrete Hilfestellungen und Lösungsvorschläge im Umgang mit dem Regelwerk. Von der tiefgehenden, praxisnahen und allgemeinverständlichen Aufbereitung der relevanten Inhalte profitieren sowohl Verantwortliche im Krankenhausbereich als auch fachlich interessierte Leser.

    Abstract The cysteine side chain has a free thiol group, making it the amino acid residue most often covalently modified by small molecules possessing weakly electrophilic warheads, thereby prolonging on-target residence time and reducing the risk of idiosyncratic drug toxicity. However, not all cysteines are equally reactive or accessible. Hence, to identify targetable cysteines, we propose a novel ensemble stacked machine learning (ML) model to predict hyper-reactive druggable cysteines, named HyperCys. First, the pocket, conservation, structural and energy profiles, and physicochemical properties of (non)covalently bound cysteines were collected from both protein sequences and 3D structures of protein-ligand complexes. Then, we established the HyperCys ensemble stacked model by integrating six different ML models, including K-nearest neighbors, support vector machine, light gradient boost machine, multi-layer perceptron classifier, random forest, and the meta-classifier model logistic regression. Finally, based on the hyper-reactive cysteines' classification accuracy and other metrics, the results for different feature group combinations were compared. The results show that the accuracy, F1 score, recall score, and ROC AUC values of HyperCys are 0.784, 0.754, 0.742, and 0.824, respectively, after performing 10-fold CV with the best window size. Compared to traditional ML models with only sequenced-based features or only 3D structural features, HyperCys is more accurate at predicting hyper-reactive druggable cysteines. It is anticipated that HyperCys will be an effective tool for discovering new potential reactive cysteines in a wide range of nucleophilic proteins and will provide an important contribution to the design of targeted covalent inhibitors with high potency and selectivity.

    Abstract During the last decade a wide range of single-cell and single-nucleus next-generation sequencing techniques have been developed, which revolutionized detection of rare cell populations, enabling creation of comprehensive cell atlases of complex organs and tissues. State-of-the-art methods do not only allow classical transcriptomics of individual cells but also comprise a number of epigenetic approaches, including assessment of chromatin accessibility by single-nucleus Assay for Transposase Accessible Chromatin ATAC-seq (snATAC-seq). The snATAC-seq assay detects "open chromatin," a term for low nucleosome occupancy of genomic regions, which is a prerequisite for effective transcription factor binding. Information about open chromatin at the single-nucleus level helps to recognize epigenetic changes, sometimes before transcription of respective genes occurs. snATAC-seq detects cellular heterogeneity in otherwise still transcriptionally and/or morphologically homogeneous cell populations. Chromatin accessibility assays may be used to detect epigenetic changes in cardiac lineages during heart development, chromatin landscape changes during aging, and epigenetic alterations in heart diseases. Here, we provide an optimized protocol for snATAC-seq of murine hearts. We describe isolation of single nuclei from snap-frozen hearts, provide hints for preparation of libraries suitable for snATAC-seq next-generation sequencing (NGS) using the Chromium 10× platform, and give general recommendations for downstream analysis using conventional bioinformatic pipelines and packages. The protocol should serve as a beginner's guide to generate high-quality snATAC-seq datasets and to perform chromatin accessibility analysis of individual heart-derived cell nuclei.

    Abstract Summary: Newly discovered functional relationships of (bio-)molecules are a key component in molecular biology and life science research. Especially in the drug discovery field, knowledge of how small molecules associated with proteins plays a fundamental role in understanding how drugs or metabolites can affect cells, tissues and human metabolism. Finding relevant information about these relationships among the huge number of published articles is becoming increasingly challenging and time-consuming. On average, more than 25 000 new (bio-)medical articles are added to the literature database PubMed weekly. In this article, we present a new web server [compound-protein relationships in literature (CPRiL)] that provides information on functional relationships between small molecules and proteins in literature. Currently, CPRiL contains ∼465 000 unique names and synonyms of small molecules, ∼100 000 unique proteins and more than 9 million described functional relationships between these entities. The applied BioBERT machine learning model for the determination of functional relationships between small molecules and proteins in texts was extensively trained and tested. On a related benchmark, CPRiL yielded a high performance, with an F1 score of 84.3%, precision of 82.9% and recall of 85.7%.

    Abstract Actively transcribed genes harbor cis-regulatory modules with comparatively low nucleosome occupancy and few high-order structures (="open chromatin"), whereas non-transcribed genes are characterized by high nucleosome density and extensive interactions between nucleosomes (="closed chromatin"), preventing transcription factor binding. Knowledge about chromatin accessibility is crucial to understand gene regulatory networks determining cellular decisions. Several techniques are available to map chromatin accessibility, among which the Assay for Transposase-Accessible Chromatin using sequencing (ATAC-seq) is one of the most popular. ATAC-seq is based on a straightforward and robust protocol but requires adjustments for different cell types. Here, we describe an optimized protocol for ATAC-seq of freshly isolated murine muscle stem cells. We provide details for the isolation of MuSC, tagmentation, library amplification, double-sided SPRI bead cleanup, and library quality assessment and give recommendations for sequencing parameters and downstream analysis. The protocol should facilitate generation of high-quality data sets of chromatin accessibility in MuSCs, even for newcomers to the field.
