    Abstract Lelio Orci, chairman of the Department of Morphology at the University of Geneva Medical School in Switzerland, was one of the most eminent morphologists of the last century, author of fundamental contributions to the study of microanatomy, especially regarding the ultrastructure of the endocrine pancreas and of the molecular mechanisms of cell secretion. In his work, Orci transformed EM-ultrastructure into a creative art form. The aim of this article is to demonstrate, through a few examples of the scientific work of this extraordinary scientist the reality of this assertion.

    Abstract In this report, we describe the architecture of Lipofectamine 2000 and 3000 transfection- reagents, as they appear inside of transfected cells, using classical transmission electron microscopy (EM). We also demonstrate that they provoke consistent structural changes after they have entered cells, changes that not only provide new insights into the mechanism of action of these particular transfection-reagents, but also provide a convenient and robust method for identifying by EM which cells in any culture have been successfully transfected. This also provides clues to the mechanism(s) of their toxic effects, when they are applied in excess. We demonstrate that after being bulk-endocytosed by cells, the cationic spheroids of Lipofectamine remain intact throughout the entire time of culturing, but escape from their endosomes and penetrate directly into the cytoplasm of the cell. In so doing, they provoke a stereotypical recruitment and rearrangement of endoplasmic reticulum (ER), and they ultimately end up escaping into the cytoplasm and forming unique 'inclusion-bodies.' Once free in the cytoplasm, they also invariably develop dense and uniform coatings of cytoplasmic ribosomes on their surfaces, and finally, they become surrounded by 'annulate' lamellae' of the ER. In the end, these annulate-lamellar enclosures become the ultrastructural 'signatures' of these inclusion-bodies, and serve to positively and definitively identify all cells that have been effectively transfected. Importantly, these new EM-observations define several new and unique properties of these classical Lipofectamines, and allow them to be discriminated from other lipoidal or particulate transfection-reagents, which we find do not physically break out of endosomes or end up in inclusion bodies, and in fact, provoke absolutely none of these 'signature' cytoplasmic reactions.

    Abstract We report the derivation and implementation of analytical orbital-relaxed properties and nuclear gradients for excited states using the second-order approximate coupled-cluster singles and doubles (CC2) model combined with uncoupled frozen-density embedding (FDEu). An implementation of the algebraic diagrammatic construction through second-order ADC(2), which arises from simplification of RICC2 FDEu, is also presented. In order to ensure a RICC2 FDEu Lagrange functional that is linear in the Lagrange multipliers, the Hartree-Fock density is employed for the target subsystem in the embedding contributions. The accuracy of the new scheme is assessed using the carbon monoxide molecule, 4-aminophthalimide, and a benzonitrile dimer, revealing that the obtained errors are below the method error of RICC2. Using density functional theory for the environment, the efficiency of the new method is illustrated by computing the perturbed excited-state dipole moment of a chromophore in a biological environment. For this system, comprising 32 molecules consisting of 366 atoms in total, the computation requires only a couple of days on a standard compute node. RICC2 FDEu thus enables large-scale calculations of ab initio wave functions for molecules in complex environments as routine applications.

    Abstract We report the implementation of the Laplace-transform scaled opposite-spin (LT-SOS) resolution-of-the-identity second-order approximate coupled-cluster singles and doubles (RICC2) combined with frozen-density embedding for excitation energies and molecular properties. In the present work, we furthermore employ the Hartree-Fock density for the interaction energy leading to a simplified Lagrangian which is linear in the Lagrangian multipliers. This approximation has the key advantage of a decoupling of the coupled-cluster amplitude and multipliers, leading also to a significant reduction in computation time. Using the new simplified Lagrangian in combination with efficient wavefunction models such as RICC2 or LT-SOS-RICC2 and density-functional theory (DFT) for the environment molecules (CC2-in-DFT) enables the efficient study of biological applications such as the rhodopsin and visual cone pigments using ab initio methods as routine applications.

    Abstract We report the derivation and implementation of analytical nuclear gradients for excited states using time-dependent density functional theory using the Tamm-Dancoff approximation combined with uncoupled frozen-density embedding using density fitting. Explicit equations are presented and discussed. The implementation is able to treat singlet as well as triplet states and functionals using the local density approximation, the generalized gradient approximation, combinations with Hartree-Fock exchange (hybrids), and range-separated functionals such as CAM-B3LYP. The new method is benchmarked against supermolecule calculations in two case studies: The solvatochromic shift of the (vertical) fluorescence energy of 4-aminophthalimide on solvation, and the first local excitation of the benzonitrile dimer. Whereas for the 4-aminophthalimide-water complex deviations of about 0.2 eV are obtained to supermolecular calculations, for the benzonitrile dimer the maximum error for adiabatic excitation energies is below 0.01 eV due to a weak coupling of the subsystems. © 2017 Wiley Periodicals, Inc.

    Abstract Today, electron microscopy (EM) is increasingly confronted by the revolution in image-processing technology provoked by modern computers. Digital cameras are fast replacing film-based cameras in EM, as elsewhere, and the procedures for digital image-archiving, image-analysis, and image publication are rapidly evolving. To take advantage of these advances, we have chosen for the moment a 'middle road', in which film remains our basic recording medium in the electron microscope, but immediately thereafter, all film-based images are converted to digital files for further analysis and processing. The rationale behind this approach is that film still offers far greater sensitivity and resolution (providing an image equivalent to > 10,000 pixels per inch in a 1-s exposure), and film is still far easier to organize and archive than digital images of comparable resolution. However, digital manipulation of EM images has become mandatory. Hence, we explain here, in some detail, how we convert from film to digital.
