    Abstract Motivation: Given the widespread use of the variant call format (VCF/BCF) coupled with continuous surge in big data, there remains a perpetual demand for fast and flexible methods to manipulate these comprehensive formats across various programming languages.
    Results: This work presents vcfpp, a C++ API of HTSlib in a single file, providing an intuitive interface to manipulate VCF/BCF files rapidly and safely, in addition to being portable. Moreover, this work introduces the vcfppR package to demonstrate the development of a high-performance R package with vcfpp, allowing for rapid and straightforward variants analyses.

    Abstract The balance of integrin activation and deactivation regulates its function and mediates cell behaviors. Mechanical force triggers the unbending and activation of integrin. However, how an activated and extended integrin spontaneously bends back is unclear. I performed all-atom molecular dynamics simulations on an integrin or its subunits to reveal the bending-unbending mechanism of integrin. According to the simulations, the integrin structure works like a human arm. The integrin α subunit serves as the bones, while the β leg serves as the bicep. The integrin extension results in the stretching of the β leg, and the extended integrin spontaneously bends as a consequence of the contraction of the β leg. This study provides new insights into the mechanism of how the integrin secures in the bent inactivated state and sheds light on how the integrin could achieve a stable extended state.

    Abstract Natural gas hydrates are ice-like crystalline compounds containing water cavities that trap natural gas molecules like methane (CH4), which is a potent greenhouse gas with high energy density. The Mallik site at the Mackenzie Delta in the Canadian Arctic contains a large volume of technically recoverable CH4 hydrate beneath the base of the permafrost. Understanding how the sub-permafrost hydrate is distributed can aid in searching for the ideal locations for deploying CH4 production wells to develop the hydrate as a cleaner alternative to crude oil or coal. Globally, atmospheric warming driving permafrost thaw results in sub-permafrost hydrate dissociation, releasing CH4 into the atmosphere to intensify global warming. It is therefore crucial to evaluate the potential risk of hydrate dissociation due to permafrost degradation. To quantitatively predict hydrate distribution and volume in complex sub-permafrost environments, a numerical framework was developed to simulate sub-permafrost hydrate formation by coupling the equilibrium CH4-hydrate formation approach with a fluid flow and transport simulator (TRANSPORTSE). In addition, integrating the equations of state describing ice melting and forming with TRANSPORTSE enabled this framework to simulate the permafrost evolution during the sub-permafrost hydrate formation. A modified sub-permafrost hydrate formation mechanism for the Mallik site is presented in this study. According to this mechanism, the CH4-rich fluids have been vertically transported since the Late Pleistocene from deep overpressurized zones via geologic fault networks to form the observed hydrate deposits in the Kugmallit–Mackenzie Bay Sequences. The established numerical framework was verified by a benchmark of hydrate formation via dissolved methane. Model calibration was performed based on laboratory data measured during a multi-stage hydrate formation experiment undertaken in the LArge scale Reservoir Simulator (LARS).     Abstract Steel is a critical material in our societies and will remain an important one for a long time into the future. In the last two decades, the world steel industry has gone through drastic changes and this is predicted to continue in the future. The Asian countries (e.g. China, India) have been dominant in the production of steel creating global over-capacity, while the steel industry in the developed countries have made tremendous efforts to reinforce its global leadership in process technology and product development, and remain sustainable and competitive. The global steel industry is also facing various grand challenges in strict environmental regulation, new energy and materials sources, and ever-increasing customer requirements for high quality steel products, which has been addressed accordingly by the global iron and steel community. This Special Issue, "Ironmaking and Steelmaking", released by the journal Metals, published 33 high quality articles from the international iron and steel community, covering the state-of-the-art of the ironmaking and steelmaking processes. This includes fundamental understanding, experimental investigation, pilot plant trials, industrial applications and big data utilization in the improvement and optimization of existing processes, and research and development in transformative technologies. It is hoped that the creation of this special issue as a scientific platform will help drive the iron and steel community to build a sustainable steel industry
