    Abstract Background: RNA-seq is a fundamental technique in genomics, yet reference bias, where transcripts derived from non-reference alleles are quantified less accurately, can undermine the accuracy of RNA-seq quantification and thus the conclusions made downstream. Reference bias in RNA-seq analysis has yet to be explored in complex polyploid genomes despite evidence that they are often a complex mosaic of wild relative introgressions, which introduce blocks of highly divergent genes.
    Results: Here we use hexaploid wheat as a model complex polyploid, using both simulated and experimental data to show that RNA-seq alignment in wheat suffers from widespread reference bias which is largely driven by divergent introgressed genes. This leads to underestimation of gene expression and incorrect assessment of homoeologue expression balance. By incorporating gene models from ten wheat genome assemblies into a pantranscriptome reference, we present a novel method to reduce reference bias, which can be readily scaled to capture more variation as new genome and transcriptome data becomes available.
    Conclusions: This study shows that the presence of introgressions can lead to reference bias in wheat RNA-seq analysis. Caution should be exercised by researchers using non-sample reference genomes for RNA-seq alignment and novel methods, such as the one presented here, should be considered.

    Abstract Proton beam therapy can potentially offer improved treatment for cancers of the head and neck and in paediatric patients. There has been a sharp uptake of proton beam therapy in recent years as improved delivery techniques and patient benefits are observed. However, treatments are currently planned using conventional x-ray CT images due to the absence of devices able to perform high quality proton computed tomography (pCT) under realistic clinical conditions. A new plastic-scintillator-based range telescope concept, named ASTRA, is proposed here to measure the proton's energy loss in a pCT system. Simulations conducted using GEANT4 yield an expected energy resolution of 0.7%. If calorimetric information is used the energy resolution could be further improved to about 0.5%. In addition, the ability of ASTRA to track multiple protons simultaneously is presented. Due to its fast components, ASTRA is expected to reach unprecedented data collection rates, similar to 10

    Abstract We investigate the distribution of links in three large data-sets, one of these covering interbank loans in the electronic trading platform e-MID, the other two covering a large part of the loans of banks to non-financial companies in the Spanish and Japanese economies, respectively. In contrast to all previous literature, we do not assume homogeneity of the link distribution over time and across different categories of agents (banks, firms) but apply our hypothesized distributions as regression models. As it turns out, many of the tested sources of heterogeneity turn out to be significant regressors. For instance, we find pervasive time heterogeneity of link formation in all three data sets, and also heterogeneity for different categories of banks/firms that can be identified in the data. Across all networks, the Negative Binominal model always outperforms all alternative models confirming its good performance as a model of economic count data in many previous applications.

    Abstract Estimation of agent-based models is currently an intense area of research. Recent contributions have to a large extent resorted to simulation-based methods mostly using some form of simulated method of moments estimation (SMM). There is, however, an entire branch of statistical methods that should appear promising, but has to our knowledge never been applied so far to estimate agent-based models in economics and finance: Markov chain Monte Carlo methods designed for state space models or models with latent variables. This later class of models seems particularly relevant as agent-based models typically consist of some latent and some observable variables since not all the characteristics of agents would mostly be observable. Indeed, one might often not only be interested in estimating the parameters of a model, but also to infer the time development of some latent variable. However, agent-based models when interpreted as latent variable models would be typically characterized by non-linear dynamics and non-Gaussian fluctuations and, thus, would require a computational approach to statistical inference. Here we resort to Sequential Monte Carlo (SMC) estimation based on a particle filter. This approach is used here to numerically approximate the conditional densities that enter into the likelihood function of the problem. With this approximation we simultaneously obtain parameter estimates and filtered state probabilities for the unobservable variable(s) that drive(s) the dynamics of the observable time series. In our examples, the observable series will be asset returns (or prices) while the unobservable variables will be some measure of agents' aggregate sentiment. We apply SMC to two selected agent-based models of speculative dynamics with somewhat different flavor. The empirical application to a selection of financial data includes an explicit comparison of the goodness-of-fit of both models.
