    Abstract We show that quantum detector tomography can be applied to the human visual system to explore human perception of photon number states. In detector tomography, instead of using very hard-to-produce photon number states, the response of a detector to light pulses with known photon statistics of varying intensity is recorded, and a model is fitted to the experimental outcomes, thereby inferring the detector's photon number state response. Generally, light pulses containing a Poisson-distributed number of photons are utilized, which are very easy to produce in the lab. This technique has not been explored to study the human visual system before because it usually requires a very large number of repetitions not suitable for experiments on humans. Yet, in the present study we show that detector tomography is feasible for human experiments. Assuming a simple model for this accuracy, the results of our simulations show that detector tomography is able to reconstruct the model using Bayesian inference with as few as 5000 trials. We then optimize the experimental parameters in order to maximize the probability of showing that the single-photon accuracy is above chance. As such, our study opens the road to study human perception on the quantum level.

    Abstract Perception can be shaped by our expectations, which can lead to perceptual illusions. Similarly, long-term memories can be shaped to fit our expectations, which can generate false memories. However, it is generally assumed that short-term memory for percepts formed just 1 or 2 seconds ago accurately represents the percepts as they were at the time of perception. Here 4 experiments consistently show that within this timeframe, participants go from reliably reporting what was there (perceptual inference accurately reflecting the bottom-up input), to erroneously but with high confidence reporting what they expected to be there (memory report strongly influenced by top-down expectations). Together, these experiments show that expectations can reshape perceptual representations over short time scales, leading to what we refer to as short-term memory (STM) illusions. These illusions appeared when participants saw a memory display which contained real and pseudo-letters (i.e. mirrored letters). Within seconds after the memory display disappeared, high confidence memory errors increased substantially. This increase in errors over time indicates that the high confidence errors do not (purely) result from incorrect perceptual encoding of the memory display. Moreover, high confidence errors occurred mainly for pseudo-to-real letter memories, and much less often for real-to-pseudo-letter memories, indicating that visual similarity is not the primary cause of this memory-bias. Instead 'world knowledge' (e.g., which orientation letters usually have) appear to drive these STM illusions. Our findings support a predictive processing view of the formation and maintenance of memory in which all memory stages, including STM, involve integration of bottom-up memory input with top-down predictions, such that prior expectations can shape memory traces.

    Abstract Due to technical limitations, most gut microbiome studies have focused on prokaryotes, overlooking viruses. Phanta, a virome-inclusive gut microbiome profiling tool, overcomes the limitations of assembly-based viral profiling methods by using customized k-mer-based classification tools and incorporating recently published catalogs of gut viral genomes. Phanta's optimizations consider the small genome size of viruses, sequence homology with prokaryotes and interactions with other gut microbes. Extensive testing of Phanta on simulated data demonstrates that it quickly and accurately quantifies prokaryotes and viruses. When applied to 245 fecal metagenomes from healthy adults, Phanta identifies ~200 viral species per sample, ~5× more than standard assembly-based methods. We observe a ~2:1 ratio between DNA viruses and bacteria, with higher interindividual variability of the gut virome compared to the gut bacteriome. In another cohort, we observe that Phanta performs equally well on bulk versus virus-enriched metagenomes, making it possible to study prokaryotes and viruses in a single experiment, with a single analysis.
