Abstract Static analysis is a software testing technique that analyzes the code without executing it. It is widely used to detect vulnerabilities, errors, and other issues during software development. Many tools are available for static analysis of Java code, including SpotBugs. Methods that perform a security check must be declared private or final; otherwise, they can be compromised when a malicious subclass overrides the methods and omits the checks. In Java, security checks can be performed using the SecurityManager class. This paper addresses the aforementioned problem by building a new automated checker that raises an issue when this rule is violated. The checker is built under the SpotBugs static analysis tool. We evaluated our approach on both custom test cases and real-world software, and the results revealed that the checker successfully detected related bugs in both with optimal metrics values.

Abstract Background: BCR-ABL fusion oncogene is a hallmark of Chronic Myeloid Leukemia (CML). It results due to translocation between chromosome 22 and chromosome 9 [t (9; 22)(q34; q11)]. It gives rise to translation of a 210 KDa chimeric protein (p210), leading to enhanced tyrosine kinase activity and activation of leukemogenic pathways, ultimately causing onset of CML. In case of CML, the classic fusions are b2a2 or b3a2, fusing exon 13 (b2) or exon 14 (b3) of BCR, respectively, to exon 2 (a2) of ABL. The type of BCR-ABL transcripts are thought to be have different prognosis and hence useful in clinical decision-making. The frequencies of different fusion oncogenes associated with leukemia can vary in different ethnic groups and geographical regions due to interplay of genetic variation in different ethnic populations, diverse environmental factors and living style. Moreover, earlier relevant studies from our region were carried out in small subset of patients. Therefore, objective of this study was to find out frequencies of different BCR-ABL splice variants in larger subset of CML patients. Methods: A nested reverse transcriptase polymerase chain reaction (RT-PCR) was established to detect BCR-ABL splice variants in 130 CML patients. Sensitivity of RT-PCR and ability to detect BCR-ABL fusion gene in least possible time was studied. Results: BCR-ABL detection using our optimized RT-PCR protocol could be completed in 8 hours, starting from RNA extraction to Gel electrophoresis. Sensitivity of RT-PCR assay was of the order of 10−6 . Out of 130 Pakistani patients, 83 (63.84%) expressed b3a2 while 47 (36.15%) expressed b2a2 transcript. Conclusion: Our RT-PCR was proved to be very quick to detect BCR-ABL fusion oncogene in CML patients within one working day. Because of its sensitivity, it can be used to monitor complete molecular response in CML. BCR-ABL RT-PCR and BCR-ABL splice variants frequency in our study differs from other ethnic groups. It shows that ethnic and geographical differences exist in BCR-ABL splice variant frequency, which may have a profound effect on disease biology as well as implications in prognosis and clinical management of BCR-ABL positive leukemias.

Abstract Pollution caused by municipal solid waste (MSW) is becoming a serious threat to the environment. Composting may be an effective way to speed up the decomposition of biodegradable components in MSW, resulting in compost that can be utilized as an organic fertilizer. The pot experiments were carried out with different soil-MSW mixtures (100:0, 75:25, 50:50, and 25:75; w/w) to determine the impact of MSW on the bioconcentration of Cd in commonly consumed plants of Sargodha. The possible health risks were evaluated by applying pollution indices, such as the pollution load index, bioconcentration factor, enrichment factor, and health risk index. The pollution load index was higher than 1 in 75% MSW-amended soil. However, the concentration of Cd was found to be below the permissible limits in all studied vegetables, with a range of 0.019–0.106 mg/kg. In the study, serum samples from different volunteers living in four sites in Sargodha were also collected and analyzed. For vegetable crops, the health risk index (HRI) was less than one. It is concluded that the concentration of Cd was increased by increasing the fraction of MSW. Although the metal contents in the soil treated with MSW were not high enough to categorize the soil as polluted, these findings show that the reuse of MSW can serve as an alternative to mineral fertilizers. However, the presence of Cd in MSW can have a direct impact on soil fertility and, if biomagnified, on crop production and human health.

Abstract OBJECTIVE: To study the outcome of children with retinoblastoma treated with primary chemotherapy. METHODS: This was a hospital-based cohort prospective study of 91 children with retinoblastoma out of which 27 children (32 eyes) fulfilled the inclusion criteria. These children were admitted to Ophthalmology Unit, Lady Reading Hospital, Peshawar, Pakistan during the period of 1st January 2011 to 31st December 2013. Diagnosis was established by compatible history and ultrasonographic demonstration of posterior chamber mass with calcification. CT-Scan aided in diagnosis and also excluded extra scleral/intracranial extension. Examination under anesthesia allowed classifying the tumor according to Reese-Ellsworth classification system. Children of consenting parents were started on primary chemotherapy. Secondary treatment consisted of cryotherapy and/or argon laser photocoagulation. RESULTS: The mean age of the cohort was 2.35 years. A total of 72% had advance stage IV or V disease. Secondary treatment was given in 43% eyes, whereas, 57% needed to be enucleated. Chemoreduction salvaged 43% of eyes. The mean survival in the cohort was 67.88 weeks and the Kaplan Meier cumulative 2 year survival rate is 77%. Primary chemotherapy improved survival in the cohort (none died). The test statistic (log rank is 20.04 (df-1); p<0.001). But, was not attributed to preventing globe loss (x2=2.52 (df-1), p=0.112). Preventing globe loss was attributed to the stage of the disease at time of diagnosis (x2=11.476 (df-1), p<0.001). CONCLUSION: Primary chemotherapy improves survival but not globe salvage in children with retinoblastoma. Invariably, the deciding variable for vision and globe salvage is the stage of disease at diagnosis.

Abstract The family Mytilidae generally shows a genus-specific diploid number (2n) of chromosomes; however, one species from each genus, with the exception of Mytilus, is known to have a variable diploid number. Perna viridis is a cytogenetically significant species because it has a diploid chromosome (2n) number of 30, whereas the rest of species of genera Perna and Mytilus have a diploid number of 28. In the present study, we amplified the partial sequence of the 18S rRNA gene of Perna viridis, and the fluorescence (DIG-dUTP) labeled probe was hybridized to the interphase and metaphase chromosomes. The results localize the 18S rRNA gene clusters on the short arms of four chromosome pairs 1, 3, 7, and 11. This coincides with the position of the NORs by silver staining. The findings of the present study indicate a greater number of major rDNA clusters in Perna viridis than in closely related species. This is the first comprehensive molecular cytogenetic study carried out in Perna viridis.
