Abstract This book unifies general concepts of plant and animal virus evolution and covers a broad range of topics related to theoretical and experimental aspects of virus population dynamics and viral fitness. Timely topics such as viral mechanisms to cope with antiviral agents, the adaptability of the virus to new hosts, emergence of new viral phenotypes, and the connections between short- and long-term virus evolution are included. By comparing plant and animal viruses, universal mechanisms responsible for fitness variations, viral emergence and disease mechanisms are explored. Although emphasis is put on specific plant and human viral pathogens, relevant similarities and differences to other viruses are highlighted. Additionally, readers will learn more about the adaptability of coronaviruses, including the recently emerged SARS-CoV-2, the causative agent of the COVID-19 pandemic. The book is aimed at students and scientists interested in basic and applied aspects of plant and animal virus population dynamics and evolution.

Abstract The quasispecies theory is a helpful concept in the explanation of RNA virus evolution and behaviour, with a relevant impact on methods used to fight viral diseases. It has undergone some adaptations to integrate new empirical data, especially the non-deterministic nature of mutagenesis, and the variety of behavioural motifs in cooperation, competition, communication, innovation, integration, and exaptation. Also, the consortial structure of quasispecies with complementary roles of memory genomes of minority populations better fits the empirical data than did the original concept of a master sequence and its mutant spectra. The high productivity of quasispecies variants generates unique sequences that never existed before and will never exist again. In the present essay, we underline that such sequences represent really new ontological entities, not just error copies of previous ones. Their primary unique property, the incredible variant production, is suggested here as quasispecies productivity, which replaces the error-replication narrative to better fit into a new relationship between mankind and living nature in the twenty-first century.

Abstract Holmes and Moya claim that quasispecies is an unnecessary and misleading description of RNA virus evolution, that virologists refer to quasispecies inappropriately, and that there is little evidence of quasispecies in RNA virus evolution. They wish to look for other ideas in evolutionary biology and to set down an agenda for future research. I argue here that real virus quasispecies often differ from the theoretical quasispecies as initially formulated and that this difference does not invalidate quasispecies as a suitable theoretical framework to understand viruses at the population level.
